The nuance is in the name, it's not the Republic of America, it's the Republic of the United States of America, United States being the operating clause, the right to bear arms being a States Right, the citizens of each state expressed as a Well Regulated Militia, so the issue is autonomy from the central authority over the Free States which agreed to come into the Union, with caveats, one of those caveats being that they would retain their armed militias independent of the federal government.

Then South Carolina tried to walk away, and the central authority has been trying to undermine the independence of the Free States ever since.
