Keep in mind, the special investigation wasn't inaugurated until after Comey was fired, and the firing was one of the things that instigated it. This was something Trump took it upon himself to do, and has nothing to do with Hillary. Since we want to play with counterfactuals, there is reason to believe that the Trump appointed deputy AG wouldn't have bothered appointing a special council to pursue Trump if he hadn't decided to do stupid shit that looked like screwing with legal FBI counterintelligence against Russia. Something else a competent person who was qualified, and not a complete slowpoke, would have known.
Also, keep in mind, that one of the reasons that investigation into Clinton lost steam is a somewhat informal agreement that criminal investigations into the losers of an election are something we don't do in a free and open society.
