It's almost like someone had the idea to shut out the quite literally satanic IC from relations with Russia concerning Syria and other places.
At that time the talk was out, the hackings had happened and the inquiry was already in progress.
I'm assuming (and of course as we don't know I can be wrong), Flynn was given a mission to try to look at how can the US cooperate with Russia, how the relations can be improved. How perhaps can the sanctions get to be lifted and what can Russia do in turn for that.
