When you remove the illegal votes, she certainly did not win the popular vote, and even with those illegals voting, if you had no electoral college, then she STILL would not win the popular vote because then all the conservatives in cities would have a reason to actually cast a vote.

The electoral college suppresses a shit ton of republican votes.

The electoral college currently does not benefit the republican party at all. It works because it at least balances urban interests with the rest of the country, but that divide is not necessarily republican-democrat.
