There isn't such a thing as allegiance to the Pope. There never was. The Pope is in charge of the spiritual lives of people, not the secular. There is a separation of Church and state in Catholicism.
The bolded above is untrue, and that separation is a pretty recent development, the King of Spain was traditionally referred to as 'His Most Catholic Majesty', and there's some dozen nations that haven't gotten the news, still calling themselves officially Catholic nations, including Poland and Argentina. A medieval ruler crossed the Pope at peril of excommunication, and the people would revolt against him, led by their priests.
But what if all of Southern Europe decided that the Vatican City was immoral and stolen property, and were doing their best to eradicate it? Would you want to support the Vatican even though you don't give it the loyalty you give your nation?

That's not "allegiance to the Pope". Spain was a confessional state. That was the secular government dictating that, though the Catholic Church certainly agreed it was a good idea. The Protestants in those days were all a bunch of God damned pirates and terrorists.

Have you never heard of the Papal States? Italy invaded it with an army. Nobody gave a shit. Catholics everywhere were like, meh, Pope had it coming. Whatever.
As far as their troops, the Pope ordered them to surrender to the Italians. They didn't even fight.
