Of all the people in the world, it is not Christians that are bothering people right now. If you want an protagonist it has to be anti-diests by default because as long as it tears down Christian ideals it will draw a never ending flow of fedora tipping retards.
In short, if you want a Theist based Space Opera it's going to have to be Christian because anything else will fall far short of the mark.

Meh, more Star Warsy, I don't think i'd bring the Messiah right into the action, no. Pournelle's Future History novels are a good example of religion in the future. The Empire of Man rules over all mankind and the unified Christian Church guides men's spiritual affairs. Great novels, by the way.

Also, the religions in Dune are not really religions. I mean.. there is still a remnant of the Catholic Church, but the primary players are not really religions. What is the religion is the interaction between the Spice and human consciousness. Once humans started using the spice, it was inevitable that there would be a perfect conduit. The spice combined with human consciousness reaches through the generations and across time and space. All the players, especially the space guild and the priestesses, were just fooling themselves into thinking they were engineering the perfect specimen. It was beyond them. The spice kind of had a life of its own in a way.
It's been a while since I read the novel, but you cannot watch the movie and think you understand what they fuck that novel was about.

Also, I'm not going to have highly evolved space aliens all over the place, maybe some aliens, but more animalistic than highly evolved, for fantastical humanoid creatures, I'm gonna go with transhumans, the characters are people, there would be some weird ass variations of people, but no Star Trek aliens.

And the fun part is, once you bring the Lightside into play, you get to play with the Darkside too, although the Devil himself will not appear as a character, more like the devil in John Carpenter's Prince of Darkness.
